An Exhaustive Epistatic SNP Association Analysis on Expanded Wellcome Trust Data

We present an approach for genome-wide association analysis with improved power on the Wellcome Trust data consisting of seven common phenotypes and shared controls. We achieved improved power by expanding the control set to include other disease cohorts, multiple races, and closely related individuals. Within this setting, we conducted exhaustive univariate and epistatic interaction associatio...

Predictive rule inference for epistatic interaction detection in genome-wide association studies

MOTIVATION Under the current era of genome-wide association study (GWAS), finding epistatic interactions in the large volume of SNP data is a challenging and unsolved issue. Few of previous studies could handle genome-wide data due to the difficulties in searching the combinatorially explosive search space and statistically evaluating high-order epistatic interactions given the limited number o...

Two-stage joint selection method to identify candidate markers from genome-wide association studies

The interaction among multiple genes and environmental factors can affect an individual's susceptibility to disease. Some genes may not show strong marginal associations when they affect disease risk through interactions with other genes. As a result, these genes may not be identified by single-marker methods that are widely used in genome-wide association studies. To explore this possibility i...

Finding type 2 diabetes causal single nucleotide polymorphism combinations and functional modules from genome-wide association data

BACKGROUND Due to the low statistical power of individual markers from a genome-wide association study (GWAS), detecting causal single nucleotide polymorphisms (SNPs) for complex diseases is a challenge. SNP combinations are suggested to compensate for the low statistical power of individual markers, but SNP combinations from GWAS generate high computational complexity. METHODS We aim to dete...

Stability of Bivariate GWAS Biomarker Detection

Given the difficulty and effort required to confirm candidate causal SNPs detected in genome-wide association studies (GWAS), there is no practical way to definitively filter false positives. Recent advances in algorithmics and statistics have enabled repeated exhaustive search for bivariate features in a practical amount of time using standard computational resources, allowing us to use cross-...
